Great idea. Wish my PPF shop did the same, it was like pulling teeth negotiating price and details.My PPF guy removed my fender flares to ensure that the PPF went behind them. This will prevent them from rubbing the paint off and reducing the chance of rust.
We did the same thing with the rear hatch handle since the 5th gen was notorious for the same issue.

I don’t remember on my 5th gen, had a 16 ORP and a 17 taco TRD PRO.

If ever you do end getting it redone, just make sure to remove the wheel well lining to pop the flares off from the inside after removing the bolts.
The plastic brackets holding the plugs that go into the body were extremely fragile and will break off. Then it's glue gun and prayers to get it aligned properly. Luckily, I only had a few.
Oddly enough, they never had any issues pulling off the 4th gen TRD Pro taco fenders.
We never removed the fenders off my 5th gen runners.
Here's an example of the 5th gen rear hatch issue that I've seen multiple times and mine with the fender removed.
