Im planning on switching my tires and rims between winter and summer, and toyota service advisor said that the 4runner can only program 1 set of tpms, is this accurate?

That is true for most, if not all cars. They usually have 4 spots for sensors, higher trims with full-size spare go up to 5, but that is it. As far as I know.

Edit: Guess I proved myself wrong. User manuals exist for a reason.

My SR5 allows you to reset and have it relearn all 4 (no spare sensor in SR5)
any time you want, no limit. as long as they are OEM sensors and operate
the way OEM do. it can also store 2 sets to avoid needing the relearn procedure

basically go to the menu select “Tire Set Switching”
select “Register New Valve/ID" and you can set tire set 1 or tire set 2
drive around it automagically registers the
4 closest sensors that remain close by for a time duration (to prevent registering
someone else's in a vehicle close by)

So after the service, the technician came to me and said 2 sets of tpms are registered, the advisor made a mistake

tpws registration varies between models and trim.

my rav4 le hybrid I could just choose 'change wheels' and it would forget what it knows and just pair to the next closest 4 sensors after a short drive. my 4runner is similar but there are more menu options to poke thru.... not an easy 'change wheels' menu

TRUE!!!
I blew out a tire on the trail Saturday and replaced it with the spare. Put original tire in the back cargo area above where the spare mounts. For a while the dash showed 0 PSI on the front left and after a while (20 miles?) on the drive home suddenly the spare "slot" on the TPMS view was showing zero PSI and the front left was reflecting what I had aired up to on that tire. It just works!
(I do have two sets registered FWIW but that did not come into play).
