Do they recommend a rubber plug for those holes afterwards or leaving them open like that? Have my Krown scheduled in a couple weeks

Yes they plug them with black or white plugs after!
However they recommend leaving out the factory door plugs.

I see only some holes drilled in the body and doors. How about the frame? Did they use the factory holes for spray?
Since they have to drill the holes, did you ask Toyota about the warranty before going to Krown?
