It's a great vehicle, it does all the jobs well in my book. It's not perfect, but no vehicle is. I"m extremely happy with it and it meets and exceeds my expectations.
I totally see that one as a miss.... LC has them as the 5th gen does. And yes I agree that the passenger A pillar "grab" spot is very awkward....
Knowing Toyota it is safe to assume that bolt holes are there, but until a brave one out there tears into the trim we will never know.
In a nutshell, if you are after a smooth and quiet ride, any all terrain tires will be worse in that department than what you have. Yes smaller rim diameter will also help in reducing firmness over small imperfections on the road.
Maybe wait until you find a good deal on TRD OR wheels + 18" and...
Hard plastic. They don't stop much mud or rocks, specially on TH and Pro since they don't have step boards like TRD OR

Mine came the same way. I actually moved one to the back.
Those cross bars are supper heavy duty. 3 would do just fine. Also I noticed they are not all the same length. The get longer towards the front, since the rack itself tappers outwards towards the front of the vehicle.

I was hoping to find better brackets out there, but these seem to be good for now. The are actually a lot more rigid than they look. i will also add another set. I put my upper body weight on it and it did good. The 1" extruded aluminum is quite rigid as well.
I don't plan on holding much...
Here is a simple mod to ther ARB factory roof rack for those looking at crating a basket like design :
- I used 1010 1" black extruded aluminum and corner brackets. bars were (5) @ 33" and (2) 2 35". perfect fit.
